ACH payment allowed overpayment

Customer paid Credit Card amount but used ACH. I'm not sure how it allowed that? We now have to issue a refund to the customer. Is it normal to allow customers to pay more than the balance due? I'll attach 2 files from the same customer (a Designer who paid for her own customers on 2 separate jobs). Uploads have MBC ID, customer name, etc. Thanks for your help.
